I have figured it out. When I run my program in debug mode, it performs very poor. But if I run it in normal mode, I have the same performance I experience in BaseX-GUI.
My question is therefore obsolete.

you will have to tell is a bit more what you did. A SSCCE of your Java program and the XQuery you executed would be good, this way we could see what might go wrong.
