Hi Craig,
if you are running BaseX from inside the Application Bundle (BaseX.app) you may add the startup options inside the apps plist file:
$ vi /Applications/BaseX.app/Contents/Info.plist
It has a section called VMOptions where you can add more memory as needed. But maybe optimizing your query might be more helpful, posting is welcome :-)
Anyway, to run BaseX from Terminal download the ZIP file and use the startup scripts [1] provided inside the ZIP.
