I am storing deeply nested hierarchal data in XML files. Simply put, most of my queries are going to be relative (For e..g //@name). So, I am assuming it would be a huge performance hit. I don't know, if I follow you completely here. Is there some metadata information which I can use, which maps each XML file stored in NXD to another relational database you discussed above, which I can use for mapping ?
