Upon reviewing the steps mentioned by you and what my maven build does, I found the only material difference (from the pt. of view of ability to invoke server from command-line) was that the class name was changed (for invoking the REST server) from org.basex.examples.jaxrx.StartJaxRx to rg.basex.api.jaxrx.JaxRxServer. I can run it successfully now.
